It looks like your black line got soft and smudgy when marker was laid over it. You should do your line drawing with a water based pen like a pilot fineliner. Then the alcohol based markers don't affect your line at all, when they are laid over it. If you want large areas of black, or very thick black lines you can do those last. For this reason, you should generally work from light colors to dark colors in any transparent media (like markers).
